By following the instructions of the article you will be able to install the plugins version that is included in theme package. This means that you do not need to buy it.
By updating plugin, all of it’s files (located in wp-content/plugins/js_composer folder) will be overwritten. If you have made any direct changes to them, they will be lost.
As for all the created elements in the pages/posts or code added in custom css box, these are independent and will not be lost.

1-I see from the inspect element that you have indeed added the css code for mega menu. I made another test by increasing the value and it does change mega menu column width (screenshot). What is not working for you?
2-Pagination is only for blog pages not blog elements used in other pages. So if you want ot use pagination, you have to use it in blog page, not in any of Visual Composer blog elements.
To remove the “0 comments” from single posts, add this code into your custom css box:
Since you have updated Wordrpress to it’s latest version, you have to update theme as well.
Please download the latest version (it has VC 4.11.2.1 plugin included) and update both theme and VC. (Save backups of files in case of direct changes to them)

The fact that you are able to make a successful import without the attachments means that you do not have any issue with your server but the memory limit (or execution time limit). Attachments are just images but they increase significantly the data import size. So you have to increase these two until you are able to import successfully.
Edit the paddings to create the best shape you want.
To make background picture full width, just add it as a row background image and set the row as Full width background. Look for it at Row Settings.
Layer slider could be easier to understand and use. But this should be your personal choice.
