You have selected the light version of clients to display. And in this version you have uploaded only 4 clients, whom are all displaying on site. Screenshot.
You are right, there’s no problem. I’ve noticed what happened – you need to refresh the page frequently when saving or re-ordering logos. If you just click Save and continue editing multiple times, some of the logos will go missing – that’s why only 4 were saved yesterday.

There should be no troubles saving theme options. But if you are, you may have restrictions from your host. Make sure to have enough execution time limit and memory. You can ask your host regarding these.
