  I need to change the colour of links in my body text but it is controlled by the main colour and so affects my top menus etc etc
  
  Is there a way to set the colour of JUST hyperlinks in the body text?

  Yes, add this code into your custom css box: a {color: #666 !important;} Change the color to your need.
