I have been trying to customize my theme installation lately and it seems the portfolio section is not working any more .. I can add new items and I can configure it but whenever I publish and new item and try and visit the page I get a 404 error
You should check for corrupt .htaccess file.
You can do so by renaming your main .htaccess file to something like .htaccess_old. To rename the .htaccess file, login to your site using the FTP. Once you are in, find the .htaccess file located in the same directory where the wp-content, wp-admin, and wp-includes folders are.
Once you have renamed the .htaccess file, make sure that you go to Settings » Permalinks and click the save button. This will generate a new .htaccess file for you with proper rewrite rules to ensure that your post pages do not return a 404.

The above solution does not affect the number or the style of the displaying portfolio items. That is defined by how you set up portfolio settings.
What do you mean by all items in portfolio show up? Have you not selected their category and it still shows up? I see you have only one portfolio item currently.
Please make sure you have chosen only the category you want to display in portfolio page’s Portfolio Options > Portfolio Categories.
