Sorry, i just checked with the developers to be sure, and the smooth scroll is a feature only for menu items that link in a section of the page in the case of a One Page feature. Not for normal buttons pointing to a certain section of the page.
We have already added this in our to-do list for future updates, but for now it is not possible.

That is the extra side navigation. To add content to it, go to Appearances > Widgets, and add widgets into the “Extra Side Navigation” (screenshot).

Hello,

You can change the logo height in General Options > Logo Height. Change the navigation font in General Options > Header Options > Menu Options > Menu Item Typography.

I am glad you already found the culprit.
Jetpack is a third party plugin. Not developed from us and not included in the supported list of plugins. In the knowledge that this is the culprit for your issue, we suggest you remove the plugin and try another one that does the same job but does not conflict with theme scripts.
